I think it comes down to the fact that the reveal in STID did justice to people's expectations of a character when the reveal in IM3 was ridiculous, lame and ultimately missed the mark for most.
I completely disagree. I'm not against the idea of bring Khan into this reboot but the way he was handled was poorly done. J.J. Abrams and the writers stripped way all that made Khan unique as villain and made him into a stock uninspired bad guy (despite Cumberbatch doing the best of what he could with the role). When he finally reveals who he is, it's suppose to be this hugely shocking moment but it does very little impact to the both the story and the characters. He could just still have been called John Harrison (or any other random name for that matter) and it wouldn't have made a difference. Plus STID didn't take any risks when it came to it's plot and just became total fan service (the fact that is was a remake of "Wrath Of Khan" in the second half, instead of trying to be it's own film, was extremely dumb).
The reveal In "Iron Man 3" was it far more interesting because it a small piece of a puzzle of far more dangerous enemy and it actually served both its characters and plot, also thematically it made a lot of sense. Plus it was actually surprising and no one saw it coming. It was a film that took risks and actually challenged fan service by spinning it on its head. Which is a lot in this day and age when we get spoiled of everything. Shane Black did the mystery box better than Abrams did in this case. I can understand why fanboys would be upset but to be honest, this was a smarter and more cleverer way bringing the Mandarin to the screen because, and let's face it, he was always going to be a difficult to bring to the screen since has always been branded as a kind of racist stereotype. In the long run, IM3 will more remembered and appreciative than STID.
STID does play out like a watered-down version of WRATH OF KHAN/"Space Seed" from the original TV series. Definitely not as smart as either. I think the 1st half of the movie is much stronger, before things are revealed and then it suffers from script & pacing issues.
After revisiting STII, I think if J.J. bails on the 3rd movie they should really consider getting Nick Meyers back. He seemed like a guy who knew how to juggle all the elements needed for Trek and do it successfully.
Well would you rather a film become overrated that's actually entertaining and enjoyable, or a film that becomes overrated even though it sucks worse than Paris Hilton?

does sound amazing,. if its anything like Nightmares. it should be great
wait is Superman powered by the sun or something? And I mean without the sun wouldn't Batman die too lol
She is so good.
